When Jia pays a visit to Kong and gifts him a doll, a tree is hurled at the Titan.

Following the assault, the public has turned against Godzilla, who is no longer seen as humanity's savior. Madison Russell, now an adult and a regular listener to Bernie's podcast, is concerned when she hears about Godzilla's latest assault on her school. She attempts unsuccessfully after school to reason with her widowed father Mark (who is serving as Monarch's director) about a potential lead on the source of Godzilla's rampage, but he ignores all she says, saying merely that beasts, like humans, may evolve. Madison later enlists the aid of her closest friend Josh Valentine to track down the person responsible for Godzilla's rampage and uncover Apex's mysteries.

As they hunt for a potent energy source, Apex founder and CEO Walter Simmons engages former Monarch scientist turned Hollow Earth theorist Nathan Lind. A powerful anti-gravity field within the tunnel killed Nathan's brother as he attempted to explore the Hollow Earth. Walter discloses Apex has built Hollow Earth Aerial Vehicles, customized ship capable of withstanding the gravity field's pressure.

As the Titan approaches and fights the troops before capsizing the barge and almost drowning Kong and the others aboard, Jia detects Godzilla's arrival by sensing vibrations through the ship. Thankfully, Nathan unlocks Kong's shackles, enabling him to fight Godzilla underwater long enough for him to swim to the surface and tip the barge back on its head, sparing the party from drowning. Kong climbs aboard a nearby aircraft copyright to confront Godzilla, who also climbs aboard to confront Kong. Before fighter aircraft distract Godzilla enough for Kong to force him back into the water, the two Titans trade ferocious punches. Godzilla unleashes his atomic breath from under the copyright, but Kong jumps off to avoid the explosion, only for Godzilla to wrap his tail around Kong and pull him deep into the water, aiming to drown the Titan.

Because they have no other choice, Nathan thinks that the gang should instead shut down all the ships' power to fool Godzilla into believing he destroyed them and Kong was vanquished, which finally works. He swims away, feeling he had triumphed over the enemy, after seeing the obliterated fleet. Since reactivating the ships may bring Godzilla back, they adjust their intentions and instead fly Kong to a Hollow Earth entrance site in Antarctica where Ghidorah had been frozen, where Ghidorah had originally been frozen. After that, Jia shows Kong where his house is, but Kong is apprehensive about going through the front door to see it.

Knowing Kong won't survive in the cold and that they won't be able to return him to Skull Island, Nathan asks Ilene if Kong will go if he thinks there are others like him down there, and she tells Jia to ask Kong about his family, prompting the Titan to enter the tunnel and the teams to follow him in their HEAVs.

Madison and Josh encounter Bernie, who recognizes Madison as Mark's daughter and joins their inquiry since they feel Apex had something to do with Godzilla's shift in behavior. The "eye" Bernie had mentioned before has vanished from the Apex headquarters they sneak into with. They accidentally trap themselves in an antigravity transport truck transporting Skullcrawler eggs and are taken to Hong Kong via an underground tube after discovering a hidden facility deep down.

The plan of Walter to defeat Mechagodzilla by using the energy of the Hollow Earth is then revealed. After seeing that Mechagodzilla is the actual culprit, Madison understands that Apex is using Godzilla as a pawn to replace him and all of the Titans so that humans may take their rightful position as the planet's dominant race. While searching for a way out, Madison and the others stumble upon a room where Ren is controlling Mechagodzilla via radio waves using the severed head of Ghidorah, which has been turned into a biological supercomputer and cockpit by Apex after Alan Jonah acquired it because it had previously been bitten off by Godzilla during his battle with Ghidorah five years earlier.

The Hollow Earth has an ecosystem that is comparable to Skull Island. Two Warbats attack them, with one of them destroying one of the HEAVs while investigating the area. Kong rescues the group by killing the first Warbat and flinging its corpse onto the second, staggering it for a while before it recovers and constricts itself around him, knocking him out. Nathan's team's HEAV assaulted the Warbat before smothering Kong, enabling Kong to escape and pound the monster to death before eating on its guts.

When Godzilla makes his way into the city center and senses that Kong is lurking in the Hollow Earth, he uses his atomic breath to dig a hole through the biosphere, causing a temple to fall apart. Despite the fact that Kong and Nathan's team are fighting off a horde of Hellhawks and Maia and her team are attempting to escape in their HEAV, Kong manage to grab the aircraft and crush it in his hand after peeking inside to make sure Jia, Ilene, and Nathan are not inside, killing Maia and her crew.

Kong accepts Godzilla's challenge and, with his axe in hand, makes his way through the hole made by Godzilla's atomic breath to Hong Kong, followed by Ilene, Nathan, and Jia in their HEAV. Kong fights Godzilla again when he arrives in Hong Kong, this time gaining the upper hand over the Titan to the point where he shoves his axe down Godzilla's throat to prevent him from firing his atomic breath. Kong discovers that his axe can not only block but also absorb Godzilla's atomic breath and uses it to harm the Titan in the thigh, however Godzilla takes the axe and discards it. After dodging and evading Godzilla's attacks with the help of Hong Kong's buildings and superior agility, Kong retrieves his axe before unleashing an explosion that knocks both Titans back, leading Nathan to believe Kong has won the second round.

Walter instructs Ren to send Mechagodzilla back to Apex headquarters to kill Godzilla. Despite Ren's cautions not to utilize the new Hollow Earth energy source without first testing it, the mecha is activated and begins its mission. Bernie, Madison, and Josh are also brought to Walter by the security officers. Madison accuses Walter of taking responsibility for allowing mankind to fight Godzilla and the Titans, despite Walter's denials.

While Josh and Bernie unsuccessfully try to deactivate the rampaging robot remotely and Madison tries to call up Mark for help, Godzilla, despite having already grown weary from his earlier battle against Kong, and Mechagodzilla battle, at one point both fire their energy beams at each other which lock together, only for Mechagodzilla to gain the upper hand, knocking Godzilla over and burning him. While Mechagodzilla continues to overwhelm and badly beat Godzilla, Nathan, Ilene, and Jia approach an unconscious Kong, where Jia senses that his heartbeat is slowing down. Ilene explains that they can't produce a charge big enough to restart Kong's heart, but Nathan, having remembered what Maia said earlier about the HEAVs producing a charge big enough to power Las Vegas for a week, flies the remaining HEAV onto Kong's chest and sets it to self-destruct, detonating the craft and releasing a huge electrical charge which instantly revives Kong.

Kong climbs atop Mechagodzilla as the robot prepares to fire its crimson energy beam down Godzilla's neck, deflecting the beam into the air and sparing Godzilla's life. Godzilla aids Kong in his struggle against Mechagodzilla after realizing that Kong saved his life and recognizing an ally in him after witnessing that he is not an opponent.

The two Titans join forces to turn the tide, but the robot is superior to them. Kong takes aim at Mechagodzilla with his axe, but his weapon has lost its charge, and the robot attempts to impale Kong with its tail drill, but Kong escapes. Bernie, realizing that he and the others can't help Kong or Godzilla, pulls out a flask of liquor and advises that they all drink. Josh, however, has an epiphany and grabs Bernie's flask, pouring the contents all over Mechagodzilla's control panel, prompting Mechagodzilla to halt and Godzilla and Kong to seize control.

Later on, Monarch constructed an observation post in the Hollow Earth to monitor the situation. Kong is out on his morning walk one day when Ilene, Nathan, and Jia happen to notice him. Kong climbs to the top of a cliff, banging his chest, and embracing Jia as his new home and realm in his screaming proclamation of himself as King of the Hollow Earth.

Multiple references to the NGE are made throughout the film.

The sequence when Kong hops from ship-to-ship is comparable to a scenario where Eva Unit-02 jumps from ship-to-ship attempting to dodge an angel, much like Godzilla.

The location where Mechagodzilla is stationed, which is subterranean and topped by a pyramid, is reminiscent of the Central Dogma, which is also underground and topped by a pyramid.
